SO.... I am asking if anyone has ideas on how to implement Seti@home
in this type of environment with these limitiations. I have
considered running seti driver in the background minimized, but it
will only work when people are logged into the machine. (not very
efficient). ((and...it eats up resources when people are using the
pc.))

You could try running SETI as a system service. It will need to be
manually started, and run once, but should then be fine.
SETI Queue running on a WinBox somewhere would also be a great addition,
to allow you to keep track of all those lovely boxes.
