I think he means why does BOINC change back to "run based on preferences" every time it starts.  If you right-click on the BOINC icon in your system tray that is the default setting, and it reverts to that setting every time you reboot.

AFIK there is no way to change that.  However - your preferences/account settings are already set to run BOINC while computer is in use so it IS running all the time anyway.
