Depending how seti auto start is implemented, it may be as simple as using 
msconfig to disable autostart.

Yes !
Classic uses CPU and Memory ! Classic has a higher CPU priority than the 
seti app from boinc, so boinc gets no CPU if the classic client runs. So 
you must deinstall seti classic.
