I've been running BOINC on, or through ZA Pro for quite some time with
no problems related to ZA.   Part might depend on how you have BOINC
configured.  On my machines there are usually about 20 to 30 work
units and I've noticed lately times when it can not connect to get
downloads, or some times uploads, not necessiarily at the same time. 

However if I have to reboot for some reason and the system can not
connect to BOINC/Berkeley at that time it won't run. So, I wait and
try to manually restart BOINC a bit later which usually works. Once
running it just gives a message if it can't connect.
