This isn't something BOINC Manager can control, it always launches FF with me.  One thing to check, you may have selected FF as default browser in FF Options, but, have you gone into IE's Options and unchecked "Internet Explorer should check to see whether it is the default browser" under the Programs Tab?  If not then even if you select FF as the default browser IE will take it back.  Other than that you may have to explore your file type associations to see if you have an opening conflict in them.
